Linux is actually flexible about what your harware clock is doing but
I think this is handled differently on different distributions.  My
RedHat 6.2 system has a file that describes to the system what you're
doing with time - /etc/sysconfig/clock.  When UTC=true in the file,
Linux assumes that the system clock is giving GMT time.  If you are
running your system in a dual-boot configuration, you're better off
setting UTC=false and letting Winders do what it can't help doing to
your clock.
