I can do this in fluxbox, so I'm certain that gnome can do it too. 
In fluxbox you right-click on the menu-bar of the window the app is in. 
then do "Remember -> Workspace". Its probably pretty similar to that. I 
have a few gkrellms that always open on Desktop 7. even after reboot.
