We're not automagically immune from rootkits, but it
is a little harder to plant them.  If you are logged
in as anyone but root, then you will be alerted to
something getting installed in something other than
your home directory.  At which point, the user can
make a decision, whether or not to have it installed.

Under windows, the standard login is that of someone
with administrative rights, which is not a good thing
from a security standpoint.

Even if you try to log in as a non-administrator, many
programs running in windows will not work unless you
have administrative rights.  

Which is not necessarily microsoft's problem, but more
of a programmer problem.  At which point, no matter
who is to blame, the end user is still getting
screwed.

The biggest issue, as someone else pointed out, that
this is a, potentially, trusted company performing
invasions of private property.  Sort of like the CEO
of  a soap company breaking into your house to throw
out everyone elses brand of soap.
