Run alsamixer and set your stuff accordingly, also make sure things are 
cool in your /etc/modules file. When your done run "alsactl store" as 
root. You could put "alsactl restore" in your /etc/rc.local file, or 
whatever file is on Debian (I think that's what your running), that gets 
loaded on boot. There is also a cool little trick you can put in cron 
like "@reboot whatever", then whatever gets loaded on boot. If you 
should need these things of course. I would use the mic port for the 
mic, not the line-in as if given a choice between the 2, I would say 
that line-in would assume a "powered" source over the mic. Check your 
logs, your sound card might be on the way out.
